Being one that has recently under gone the vaginoplasty procedure, I can only relate and share my own personal experiences on this topic.
For the first 3-4 days after my surgery I could tell that something was definitely gone, that being my penis. It was a weird sensation. Something you have had all of your life and taken for grant it was no longer there. It had been converted.
These feeling only lasted several days until I become accustomed to it. I have not experienced any phantom feeling of my penis after that time. Only a feeling of relief that it was no longer there.

after having my penis removed i have had some phantom pain plus still have some feelings .

I am 13 months past my vaginoplasty and while physically fine, I have nerve issues that have yet to resolve. There is a mild pinch that never goes away and several times a week it feels like an erection. Eventually I will spend an evening trying for an orgasm, but no luck so far. The phantom part for me is that when I hover my hand over my groin area it feels like I am actually in contact with my newly named clitoris.

After my orchiectomy on occasions I have awaken with the sensation of a full erection only to reach down to find the little guys as limp as a noodle. As soon as I touch it the sensation immediately stops. So obviously there is some nerve activity going on....... fooling the brain into thinking something is there when it's not. I've wondered if other guys with ED ever have the same "phantom erections".
